Before everyone goes off on me for posting a thread about windows not indexing be patient.
Battery went dead and of course the windows and driver's seat lost all memory. After several tries I finally got the driver's door window to index. Several tries. I tried the passenger window and thought I had it. Now it will not index again. While trying to reset it the window stuck in the down position twice. After several tries it went up all the way. Still could not get it to index. The driver's seat would also not move to the preset position. I reprogrammed it several times and it would maybe work. After driving it again I tried to move the seat to the programmed position and it would only move about one inch. I would reprogram it and it would do the same thing each time I drove it.
I disconnected the battery and let it set about a half hour. I was able to set the driver's window to index properly and I think the seat will now move to where it is set. Passenger window still a problem. I took the door panel off and everything seems to be fine. While messing with it and the window down about an inch I shut the door and the friggin window went up perfectly. I tried it again and it went up. Now it won't even do that at all and I still can't get it too index. I have disconnected the battery in a last ditch attempt to get everything to work as it should, but if this doesn't work I don't know what to do. I am letting it set for an hour.
There has got to be a switch somewhere for the window indexing, but I have no idea where. Anybody have any ideas on what to try next.?
Did you replace your battery after it went dead? If not, you may want to try changing the battery. Batteries can cause weird electrical issues on these cars.

If that doesn't work and you have not replaced your battery then that is the next step. A failing battery can cause A LOT of havoc in these cars.
I've recently replaced my battery after the original OEM failed...mine indexed fine.

I will check the two connectors and see what happens. There has got to be some switch or something that might be bad doesn't there? I keep hoping that it will just suddenly work.
Battery change should not affect drivers seat memory positions at all. The only thing that should be lost is the window indexing. You've got something else still bad like a ground connection, etc.
