The easiest and guaranteed way to fit any bi-mode muffler on any LS2 or LS3 car, is to cut the muffler off the pipe and weld it back onto your current pipe. That bypasses all concerns of trying to fit around trans of model year differences. Of course, take a trial fit before cutting anything, since you might get lucky.
In the OP's case, the Z06 pipe size is 3" vs his LS3 at 2.5", so cutting is the easy choice.
If you add long tube headers at the same time, just get the connector pipes for a Z06 from the same folks that made your headers. It will all bolt together.
On my 2013 narrow body, I have Kooks long tube headers, Kooks mid pipes for Z06/ZR1, and ZR1 mufflers (same size as Z06 mufflers). It all bolted together with no muss, no fuss, and no rattles.
Will a stock npp muffler from a 2006 Z06 (m6)......fit in a 2013 GrandSport...(m6)?....searches are inconclusive

Since you are asking about "a stock muffler" rather than the system, the answer is while the muffler will fit in the space, it will not bolt to your intermediate pipe. In addition, the early Z06 muffler is different inside than the 2013 NPP or Z06 or ZR1 mufflers and the tips are different.
