How is the engine grounded in these cars? Besides the ground cable that is connect to the starter, are there any other wires connecting the battery to engine (block or cylinder head), or engine to frame?

I dont know where all the grounding areas are for the car but I would run down burnt/loose wires, clogged injectors, and old spark plugs for this issue you are describing first. If you have already done that then check for vacuum leaks and malfunctioning sensors.
There are some really good and cheap OSBII port readers that will bluetooth right to your phone and tell you what the computer is saying in regards to codes.

the car has an aftermarket ECU. The OBD is not utilized. We have checked and replaced all plugs, wires, coils. Its a new build and has all new parts as well. There is no vacuum leak

If I am remembering correctly there is a ground on each side of the engine toward the front closer to the air filters. They are studs that stick up from the frame on each side.
I think there is also another ground on each side also on the frame closer to the back of the engine. I think one is kind of under the brake fluid reservior and the other in a similar location on the passenger side.

on my car which is a 2005 there is a ground located next to each motor mount and either one or two on the back of the heads
Yes, improper ground can cause a misfire. Happened on my GTO after installing heads, my friend did not tighten one and it was misfiring under load. It was immediately solved after tightening it.
