My power top will occasionally fail to operate when the tonneau is raised. I have to manually disengage the power system as shown in the owners handbook in order to get the tonneau lowered and the top back up and locked down. The dealer says that for them to do anything the tonneau must be stuck in the up position. This happened today, but since the dealer is 25 miles away, I didn't want to put the car on a flat bed and tow it to the dealer. I manually bypassed the hydraulic system and drove home. I called and told the service rep that the only thing I had done (in order to drive the car) was to disengage the hydraulics. He said the tonneau had to be in the up position for them to do any diagnostics and that when it fails next time I should have it towed. Does that make sense to any of you experts?

I've had the same hang up, I've found out that it does it when you release it in the middle of the cycle. I've actually manually cloesed the cover and the tops works fine!
I have had to learn the hard way on power tops, the some times it works some times it stops... The most common issue is the little switch on the hard cover latch sticks due to a piece of tape that becomes mis-postioned and causes the hang up. It seems to happen after the top has been closed for several hours, then the first few times the top will malfunction.then it works perfect. The next time your top stops, look at the latch on the hard cover, the switch looks like a little wiper arm, push down a see if it "snaps down" that will signal the computer that the cover is in the right posistion.
