Looking for knowledge on how the indexing windows are actuated. Mine will index (drivers side door) prematurely every now and then. Body shop removed door for painting. Then readjusted after first complaint of door not closing properly. Now it appears that it may not be an alignment/reinstallation issue, but a premature actuation of the indexing feature. Any expert advice is appreciated.
What do you mean about premature actuation? It shouldn't do anything until you hit the insde or outside door button. Are you saying the window goes down by itself? I'm having a hard time understanding the problem.
When I shut the driver side door, occasionally, the window indexes upward fully before the door fully shuts. This results in the top and forward edge of the window resting on the A pillar weather stripping outer edge and targa top weather stripping outer edge, with the aft end of the window portion not seating at all (which creates a finger width gap at that after window edge).
When I open and shut the door again the indexing problem seems to clear itself up and the window indexes normally and the door shuts normally. Weird, but this is a big problem if it is not solved, since one day, I may not be paying attention to this and it will leak if raining, or worse, the gap will permit someone to break in quite easily.

try the procedure in the manual to relearn the indexing..
Yep, this has solved several different problems with the windows that didn't seem to be indexing problems.
Raise the window all the way up and hold the up switch an extra 3 seconds. Release. Without lowering the window, hold the up switch again for 3 seconds. Release. Done.
Sad news, the tech manual is not helping. Window still is messed up. It did it three times in a row after I tried the procedure in the tech manual though. Window still goes up before door fully shuts.

Maybe you should go to the doctor if you are having a premature actuation problem.

i'm wondering if they should unadjust the adjustment they made when they took the door off.

window indexing needs to be reset everytime the battery is disconnected. if they disconnected the battery when they worked on it that would explain why it wasn't closing properly when they put the door back on. the adjustment they made to fix it may have actually made it worse. i would have them undo the adjustment then try the index relearn procedure.
Shot in the dark here - could the window tilt be wrong? I remember on the C5 there were adjustment screws at the bottom of the door to change the angle of the glass. If it is wrong then the indexing could be going to the right height but still hit the weatherstripping because the glass isn't following the correct path. Just a guess.
