Ok so I was away on vacation for a week and left my keys with my brother (he's 19, ya bad idea) incase the car needed to be moved. Well I shouldn't of trusted him and he took out my car and managed to kill the battery. So after I got back and regained my cool I went to jump it; popped the trunk with the key, released door, popped hood, connected jumpers, etc. Well the second those cables were on the battery the alarm started going off and my key would not disarm it. Infact the car didnt even recognize the FOB as it said the FOB wasnt detected. So now I thought ok as slim to none chance as it is the battery in the fob must be dead so I went and bought a new battery for the key and same thing, nothing worked. Now the only thing I can think of is that somehow the car got screwed up during the process and now needs the key to be reprogrammed which is a pain in the *** because my car is at the bottom of a very steep driveway....any ideas on what the problem is here?
I doubt your fob is dead. Why dont you try removing the battery completely and charging it. Then reinstall and try it. If it still doesnt work, try stickin the fob in the glove box thing and try it again.

There is a slot in the glove box that the FOB can be inserted. I had a fob not detected once, stuck the fob in the slot, and the car started right up. it also "reconnected" and the car identified the fob. If you do not know where the slot is located in the glove box, see your manual. The only reason I knew it was there is that when i took delivery from the museum, they showed me this feature.
