Are re-indexed windows adjustable?

Are re-indexed windows adjustable?
I know how to re-index my windows but is the re-index height adjustable? I had a new roof installed and it seems to sit too low when installed. Consequently, the window occasionally whacks the weather stripping and when it does slip under, it slams up and whacks the roof after indexing. Is that index height adjustable or should I adjust the removeable roof panel?

Sounds like the weatherstrip wasn't completely attached. When they replaced my roof, they didn't completely screw in all the screws, and mine did the same thing. After I screwed everything together properly, I didn't have a problem.
