When your A6 transmission was tuned , I suspect that the shifting response time was decreased and the clamping pressure was increased . At higher RPM's , when downshifting , it should feel hard or more solid . This may be what you are experiencing .

Are you seeing the Check Engine light at all? The reason I ask is that believe it or not, the transmission will shift noticeably harder if your MAF sensor isn't working properly.
I did a VE tune on my car last week (which requires you to disable the MAF) and what ends up happening is the PCM determines something is wrong and sets the transmission line pressure to full, basically in an attempt to alert the driver that something is wrong.

All joking? aside, can you describe better what your problem is? Is this "hard" downshifting in paddle mode or while in D or S auto mode? Or are you having hard downshifts when you stomp on the throttle while cruising and "kick down" one or more gears while in D or S mode?
Its when coming to a complete stop regular driving there is a clunking noise when it downshifts from 3rd to 2nd & 2nd to 1st
If it was happening all along I'd say the tuner may have disabled TM for Closed Throttle Downshifts and/or increased line pressure too much. If you don't have access to tuning software, simply call the tuner and ask. But clunking while slowing could be another part of the drivetrain too.
Any good tuner would invest the time to help out a past customer. He/she should WANT to know if something is happening after a custom tune.
Remember, you have an adaptive transmission, so over time it makes adjustments of it's own to compensate for wear and tear. But I wouldn't waste anymore time, if you can't visit your tuner, at least call.
If it was fine for some time after the tune then look for something else other than the trans. I noticed in the avatar that the car is lowered. If so, you might want to look for something hitting like exhaust or ?? when the car is flexing on shifts. Just a thought.

Universal joints may knock if the drivetrain alignment is off. But it would feel more like a bouncing than a clunk. You'd get the clunk when you put it into gear and a wobble on deceleration.
