Are C6 A4s interchangeable with C5 A4s?

Are C6 A4s interchangeable with C5 A4s?
I'm thinking about transferring the A4 from my 2000 C5 into my 2005 C6. The A4 was built by FLP (now FLT) as a 4L65E Level 5 transmission, and only has about 15K miles on it.
Are the C5/C6 transmissions interchangeable?
This would be a M6 to A4 conversion as well. The alternative is to upgrade the 2005 M6 drivetrain to handle up to 700rwhp. Power would be harsher on a manual drivetrain.
