I've got a 2007 Indy Pace Car and when the electric convertible top goes through the open process the rear window portion of the convertible top hits the tonneau. I've had it into the dealer 3 or 4 times for this problem and it still does it. The most recent time I had it in, the service adviser told me that the technician said that it was because the seats were all the way back and they touched the convertible top during the open process and they problem didn't occur if the seats were pushed forward. Before I left the dealer, I tried it and sure enough the seats did make contact with the top during the open process. I moved the seats forward and the top still hit the tonneau. I called the service adviser out and showed him that the problem still happens when the seats are moved out of the equation.

In my operation, the top moves to a "middle" postion and stops before the tonneau opens. When the tonneau opens, it clips the convertible top right below the rear windshield.

Well, if it isn't that particular switch it's going to be one of the switches on the top itself. There are 5 micro switches that tell all the parts where everything is in the operation. If one is bad it messes it all up. It's almost surprising the dealer can't diagnose it correctly.......I said almost.
Anyway, here's another thread to look at, totally different issue but it's something easy to look for, you never know.
My car exhibits this same problem, and I've read about it on here before. The Toneau cover just barely brushes the rear glass. I've seen other reports on here about it as well. Some folks have posted that you can loosen the bolts on the toneau cover and slide it aft a few millimeters and fix it that way, but I haven't tried that yet myself. You would need to monitor the gaps between the trunk panel and toneau cover when doing this so you didn't get them too close, or else they might bind when opening the trunk.
I've also read on here that reducing the gap between the trunk panel and toneau cover can also reduce some of the wind noise you get in the cockpit with the top up, so it might also help with this issue as well.
My vert does the same thing.....Your not gonna like the answer but its one of 6 modules thats causing the problem, Its a timing issue and its gonna be a pain and a headache figuring out which one it is to get it fixed. If your not too **** its and its not causing too much rub or marking to the cover....just leave it be and use that money to buy a mod....you raise and lower it in the privacy of your garage anyhow hopefully.

Thanks, ALL! The dealer should cover it under warranty...if I (or they) can figure it out. Since they've had several attempts at fixing it, I thought perhaps someone on this forum may have figured out the fix so that I could inform the dealer. It sounds like this is more complex that I initally thought.

When the tonneau goes up -- is the back glass pointing straight down? or is it angled forward ever so slightly?
If the glass is straight down - the motor is not staying on long enough (timing issue with the micro switches as stated above). If the glass is straight down - then it is not clearing enough room for the tonneau. The dealer can fix it.
This has happened twice to me over the years. The dealer has made adjustments to fix it each time. Due to the nature of the top (cloth, strings, hydaulic pumps), there will always be some "tightening" required as things loosen over time.

I have 2007 pace car too. Mine was doing the same thing and moved my seats forward by an 1/2 inch and the cover did not hit the glass after that. So it can be as simple as moving those seats forward a bit.
It is not the seat position. It is an adjustment of the top and/or tonneau cover, not a timing thing. My mom's 2009 had this exact issue and after the dealer fixed it there is about a 1/2" of clearance now. There IS a TSB about it. I don't have the number for it, but GM knows it is an issue and is fixable.
