2 issues
Having 2 issues after some work done on my car:
1) When car starts (it's been tuned) it revs up for 1 or 2 seconds on it's own then settles down. Does it every time. Should this happen?
2) had a 3000 RPM stall put in. When I'm driving say 30-35 mph and light to no gas the car stutters a little bit, almost like trying to drive a manual car in 6th at really low speed. It's not bad but it is noticeable. Is this a trans tune issue?

The reving when starting is normal. It becomes much more noticable after adding headers and/or louder exhaust, just because of the noise.
Your other issue sounds like something in the tranny tune.

If your car revs high and holds for a couple seconds when you start it even after it is warmed up I think the tune needs to be tweaked, it should "fire up" but immediately find your idle rpm when at operating temperature.
The 2nd issue sounds like it could be related to your converter and/or auto tuning in which I have no experience...
