I recently purchased an A05A for my '09 M6 but what I wanted was a A05E. Does anyone know if I can use the trans cooler as an engine oil cooler?

Yes you can but the A05A has the cooler in the passenger side

How would I flush it out? It was used as a tranny cooler previously.

I'd just drain it, hook up the oil lines, run it for 10 min, then change oil.

Nope, they are M18 1.5 metric
