My 2006 coupe was hit by a deer about a year and a half ago and the door was found to be cracked and had to be replaced. Shortly after the repairs were completed, the window would "thunk" with about 4" left to go upon descent, but would complete its downward journey. It just recently started stopping at this point and will no longer go all the way down. Other than the last 4 inches, the window works perfectly. It indexes properly (indexing has been reset several times) and goes up and down fine. It's just those last few inches. Since I had to take the car back once due to a noise (a "rattle" of sorts, when closing the door), which was found to be parts not securely fastened, I suspect some other repair anomaly, as opposed to some purely random failure. The window acts as if something is blocking the downward travel. Does anyone have any insight into this, and the innards of the driver door? Is there a wiring harness or something else that could be blocking the final 4" of downward travel? Could this possibly be the regulator?
Sorry for the long post and thanks for reading this far!
Sounds as though a wiring harness to the door controls has come loose. Ask is anyone has a scanner and can scan the door from the service manual. I dont have a working scanner or I would do it.

It is an issue that surfaces pretty often. Need to take the door panel off and get in there and zip tie the harness away from the mechanism. It isn't easy to see or work in there, just be patient and look around 'till you understand it.
It is also possible the regulator wires are fraying and getting caught in the mechanism, which requires a new regulator assembly or repairing the one you have. But that is less likely than the harness scenario.
Just for thread completion and to help complete our resources here...
The mirror harness was on the wrong side of the glass! I guess when they hung the new door, and moved my internal parts over, this harness was not properly located.
