C6 gear shift adpter
The problem is that the round section of the C-6 shaft is wider than a C-5 threaded section, so you would need to have the threads above the sleeve section of the adapter that would bolt onto the shaft.
C6 shaft on top, and C-5 shaft on the bottom.

So on that note, you are better off just getting a C6 ball shifter that is already set up to side bolt to the standard C-6 shaft.

1. OEM shifter assembly can be mounted, then indicated on an lathe using four jaws. Shorten to any length desired, then externally threaded, for internal threaded ***** with 9/16 x 18 threads or any thread type.
2. I believe this option is what you are asking. OEM shift shaft excess length above set screw dimple can be cut off, if **** sitting high bothers you. An adapter made with any material of your choice. Machined one end with female receptacle (drilled/taped on OD for set screw), sized to fit over OEM shaft, then secured onto dimple on OEM shaft. With opposite male end (single point, cut to any desired thread pitch), for shift ***** of your choice with internal thread. It sounds a little complicated than what it really is.
Any competent machine shop can easily do the above and came out looking pretty. If they are willing that is, but won't be cheap.
Here is my mirror polished and heat treated titanium ****, although it is not for an OEM shaft, just to illustrate possibilities:
