Finding the exact source of the noise can be a big challenge, noise travels in strange ways around the interior.
Best is to have a helper, small enough to fit into the trunk if necessary, and a stethoscope (or piece of flex tubing). And a lot of patience.
Once you find the problem, fixing it is usually not too difficult if you can actually get to the problem site.

One common noise area is the roof. Noises from that can sound like they are coming from pretty much anywhere. Be sure and keep the attachment points lubed, and the rubber supple with some kind of treatment like Sil-Glyde.

I finally tracked down an annoying rattle that only happens when I first pull the car out and drive for the first mile or so. The trim piece that surrounds the radio and a/c vents will buzz a bit around a specific spot between the vents and radio. Stuffed some black felt in there seemed to do the trick.
