I want to start getting a little more punch out my car but limit the budget and not get into mods like cam, heads of superchargers.
I wanted to start with a dyno tune. Will I see any gains over stock without a Cold Air Intake kit and just the tune? When I a say gains I mean 5-10% at the rear wheels in HP and torque?
I'm on Long Island and heard good things about JTM Performance in Deer Park.
Don't know anything about JTM, but if you want to wake your A6 C6 up nicely with just a tune, you could check out Chuck at Corvettes of Westchester, for a tune and his CoW booster throttle mod. That will give you a nice SOTP improvement, and put a smile on your face. I know that there are folks on here that don't like Chuck because of his flashy ads and his feistiness, but I've met the guy in person, and he's actually a pretty cool car nut kind of guy, who treated me good, so I have nothing bad to say about him. Haven't heard much from him on here lately though, so I hope he's still around.

There's only so much you can do on a stock car--GM doesn't leave 50rwhp on the table with these things. I don't know what gains you'll see, but I do believe the transmission improvements will be what you notice the most.

However, a transmission tune can be made to simply "feel" good (harsh abrupt shifts), while providing no real performance improvement.
Now changing the torque converter to a higher stall will make the "punch" real and can be accomplished while keeping smooth shifts that don't damage the transmission. Something like a 3200 stall Yank will knock 2 tenths off your 0-60 time with no other changes and make you wonder why GM didn't do it.
The two guys above know their stuff and are both spot on. A trans tune with crisper shifts would make your car feel better, but if it shifts so hard that it breaks the tires loose violently, you could lose some ET on the track, if you're going to run it with stock/regular street tires. A converter would wake your car up nicely, but you may very well need better tires on it then for sure.
