Not sure about cost but will be significantly cheaper as tranny doesn't have to be removed for manual.
I only know what the autos cost as I just had this done, luckily I still had extended warranty left as my 09 was ten years old in May.......ugh. GM only covers up to ten years 100k miles.
Our local Gm quoted a bit over 2 grand.for a manual. This includes a clever option on their end, which is replacing the cross over pipe. I just finalized doing this in my garage and by putting in a new cross over pipe (only $140.00 from discount houses) made the installation a total breeze. I highly recommend adding this!
And I see why shops charge so much. This was a total pain in the rear end for me. Next time I may have a shop do it.

My 2011 C6 base has 130k miles and began cranking with no start. Originally local dealer told me it needed a new junction box. But because they didn't have one in stock they couldn't get it in before I needed the car for a weekend AX, they suggested I could keep car on the road by pulling fuel pump breaker and changing with another any time car failed to start. That worked until the end of the weekend but when it finally wouldn't even start with the interim fix, I decided to replace the junction box myself and purchased an AC Delco, installed it. and drove fine for about 1000 miles when it stopped working again. I then decided to have it towed back to the dealer where they then told me the cost would be almost $3800 to replace the fuel pump. Since the problem had continued to become progressively worse over the course of about 4 months I decided even at that cost I needed to let the dealership take care of it so that I could enjoy my Vette. When I paid the bill and got the itemized statement it showed that I paid $2200 for labor which I think might be about double what it should be. Can anyone tell me what the standard number of hours it is supposed to take to R&R the fuel pump?
If you're mechanically inclined, you can change the fuel pumps in an A6 yourself for much less and without dropping the trans. I did it myself on jack stands over a weekend. Original quotes were ~2-3K, so I figured it was worth my time to attempt it myself.
One thing that makes it MUCH easier is to replace the crossover pipe entirely. was ~$150 or so on Prime and came with new fuel lines. The main reason is the new one has much, much more flexibility to it so it'll go back together 100x easier. I've had to remove/install fuel pumps more than once on these and this was the best decision I made. I later did it for another friends Vette and the whole thing took me maybe 5 hours after I was familiar with the process. A manual one would be even easier. The only difference is the extra room you have to work with, but honestly the A6 wasn't too bad.
It's no where near as bad of a job as reading online made it out to be. Replace both fuel senders while you're down there! I chose to replace the pumps entirely since I was at 120K. Plus it's easier to drop in new pumps vs removing the sending unit from the pumps. I just bought new Z06 L&R pump assemblies as preventative. Project cost me ~$600 for everything. Good luck!
