I have a 2008 C6 Base model with the Z51 package and the 6 speed manual. Planning on some upgrades and just curious as to if the Z06 or ZR1 rear ends will bolt in.

No, neither the Z06 or ZR1 will fit in a base model C6 because the spline count of the output shaft is different (27 vs 30).
Oddly enough, besides the Z06 the only transmission the differential will fit is a 2006 or newer 6spd automatic.
Would it be possible to swap out for a Z06 or ZR1 tranny and diff combo then. I have access to a small Corvette graveyard and parts are available to me

Yes, but I believe you would also need the matching torque tube as well,, although I'm not 100% sure on that.
