Am I Overpaying For This Work?

If there is nothing wrong with the transmission and it is just a cam install and header install, that charge complete BS.
Rest of the charges look okay. $750 for a dyno tune is a little high but still in the ball-park.
Last time I check, Johnson wants close to $1k for them, so you don't need to use the stock lifter trays.
If you are going to run with stock lifter and lifter trays, then would rethink the cam game, hence change out rocker to higher ratio to increase the valve lift that way with cam designed around them, so lifter are not being raise much higher than stock lift to not wear out the lifter trays instead. Simply, lifter trays are the only thing keeping the lifter rollers aligned with the cam lobs and if the trays wear out, will take out the lifter roller and cam lobs when a lifter does rotate.
Seeing trans being pulled, so is RPM supping a built M-6 to go back in? Also, with TT out, now is the time to rebuid it with new bearing and better couplings.
Myself, since the motor is coming out, and the top end is being torn apart, would just spend the extra few grand to have the motor completely rebuilt to bullet proof/gain more HP as well. Hence GM dropped compression on the LS3 from the LS2, and just increasing the compression makes a huge difference in the amount of HP to start with.
Myself, if motor is still good, would be looking at super charger instead of cam/higher compression. Your going to be making a lot more power , have no surging problems in slow traffic, plus not have to worry about changing valves springs every 30K as well.

How about an On3 single turbo? My bullitt had a Vortec and it was a blast but a single turbo vette is always something in the back of my mind since I acquired my c6. Cam/heads is nice but like you said, there's many downfalls for daily driving.
