Possible lifter damage
So recently I just finished a H/C/I build on my 07 ls7 and the car runs fine with no issues some times it takes a second or 2 longer to start but nothing that is concerning but the car is missing 2 header bolts on the passenger side (they fell and are now with the 10mms) but there is a pretty bad exhaust leak coming from that side and some times it will let out some chirps kind of like how a bad lifter sounds but I have brand new lifters and it will only chirp for about 5 seconds just out of no where and stop and than sometimes it will agian after a while but not for very long now is this just the exhaust leak out the header? Or do I have a bigger problem

I agree fix the leak first. It’s two header bolts you should be able to fix that in no time at all. Actually if it were me I never would have started the car with two missing header bolts. If you had a lifter wiping out a cam lobe I don’t imagine it would only make the noise for a few seconds then go away tho.
