If your talking about the 2 fob's that came with your car you program them following the manual. If you bought a 3rd fob then I'm not sure how you deal with that one.

If you're talking about "DIC Vehicle Personalization", only fob nos. 1 & 2 can be personalized. Page 3-67 of the owner's manual says only keyless transmitters labeled 1 or 2 can be programmed. You can program those.
However, if you're talking about a new fob for your car to replace a lost or stolen one, your dealer must set it so the car "recognizes" it.

I lost one.
The dealer got me a replacement and it took 2 men about 1 hr to reprogram the whole system.
At that time my car was the first and only C6 the dealer had ever seen.
The service manager told me he could do up to 4 fobs for one car.
Now mine are both labeled 2 but work as 1 & 2
