Under settings in the menu:
Remote Left in Vehicle Alert
This feature sounds an alert when
the RKE transmitter is left in the
vehicle.
Select Off or On.
It's in the settings. Mine didn't and I set it for the audible beep. That way I don't have to look back watching the lights flash. . But I do anyway, just can't help myself

I have the same issue. I have my "remote left in vehicle alert" set to Off, but when I get out of the car with it running and the fob in my pocket, and close the door, it still honks 3 times. But if I leave the fob in the cup holder, it wont honk. Seems backwards to me.

If you think about it, it is working how it is supposed to. Your key should be in the car while it is running, and outside of the car when the car is off. The car will do the 3 horn alert when either of the following happens:
Your car is running and the key ISNT inside.
Your car is NOT running and the key is left inside.
It honks to prevent the following scenario from happening:
You have the keys in your pocket, but somebody else is driving the car. You get in the car together, drive somewhere, you get out with the keys still in your pocket, and now the driver can drive away without a key. If there was no "alarm" from this, the driver of the car would end up at their destination, turn the car off, and have no way to turn it back on.
