So I have noticed that this fastener is missing on both sides under my hood and have noticed this on other c7 z06 cars that I have seen online. Anyone else have this issue on their car?

Since I couldn't see evidence on my black car they had any function (as drains or such), I just got a couple large black plastic pop-in panel "buttons" and installed.
Exactly right. If you look hard enough; you’ll find line up holes in all kinds of places of all kinds of vehicles. Usually near subframe to frame/unibody fasteners.
