I just randomly looked at an Owner's Manual (2016 in this case) for the reindexing procedure and here is what it states:

Window Indexing and Express-Up Reset Window indexing may be required if the vehicle battery has been
recharged or disconnected, or is not working. Express-up and the convertible top will not function until the windows are reset.
After battery power is restored, a message displays in the Driver Information Center. See Driver Information Center (DIC) 0 114.

Once power is restored:
1. Close the doors.
2. Start the vehicle.
3. Hold the window switch up to the fully closed position.
Hope this helps.

From my 2017 manual:

To program the window:
  1. Close all doors.
  2. Place the ignition in ACC/ ACCESSORY or ON/RUN.
  3. Partially open the window to be programmed, then close it and continue to pull the switch briefly after the window has fully closed.
  4. Press the power window switch until the window is fully open and briefly hold.

When I changed the battery a message to index the windows came up in the speedometer area. I did it, as was mentioned, and everything worked fine after that.

Maybe, disconnect the battery for 10 minutes, again, and see what happens.

Good luck!

I have had that happen. I got distracted at the last second and did not hold the button all the way. The top looked like it was closed and was not.
