Seems like every time I index my windows, it’ll last until the next time I close the soft top:
I’ll be cruising along with the top down, and then if I go to close the windows while the top is down - the driver window works fine, but the passenger window rolls itself back down when it gets to the top
then, I’ll re-index the passenger window, and it’ll work fine until the next time I close the soft top
That doesn't sound like a window indexing issue. The window indexes so the window will drop down about a 1/4 inch when you open the door so it clears the weatherstrip. Then when you close the door the window indexes upwards into the weatherstrip. This seals the window against the weather and with the window inside the weatherstrip the window doesn't blow out at the top at high speeds like the C5 windows did.
Your issue sounds like the window is hitting some sort of resistance and reversing or there is something wrong with the controller in the door that controls the window. Does the window index down if you open the door with the window in the raised position and then after putting the top up and latching it does the window index upward properly after you close the door?

Yes, that feature (opening and closing slightly when the door is first opened) is working fine. The only thing that doesn’t work consistently is the auto-up on the passenger window - which goes back to norma operation once I index it, and continues to work well until the next time I close and open the soft top

I think there is a micro switch in the windshield header that the latch pins go into when the top is latched in the front.
Maybe there is something up with the switch.

what’s strange is that the window works perfectly when the top is up. The issue only appears when the top is down
Mine does the same thing, always has. Works great with the top-up. I very seldom put the passenger side window up with the top down but when I do I just use the switch and bump it up.
