The side skirts see little to no damage from track use unless you're curb jumping and the car bottoms or you're getting into some dirty areas on track and run through a lot of debris. They protect the rockers, the lower edges of the door, and in front of the rear tires to some extent.
You can buy track tape to cover the front edges of the skirts or run a strip down the entire length if it makes you feel better.
You do realize that if you have factory side skirts they're riveted in place besides a few bolts? Kind of a pain in the *** to drill all those out.

You can buy it on Amazon and use it on other leading or trailing areas where you think any pitting may occur. I use a small piece of black electrical tape I keep on the very lead edge of my skirts just for normal driving. Can't see it and it stops minor chips that might become unsightly over time.

I would not remove the side skirts - as mentioned they are riveted on the car and they do protect the rocker panels. And yes, without them the side of the car will get some rock chips.
Keep them on the car. They are functional and designed to be used in conjunction with the front splitter and rear spoiler while on the track. In addition, they will provide some protection for the rear quarter panels but there will still be some stones/grit that will hit the sides as some of it passes over the side skirt Vs under it. If you don't already have Expel or a similar film protecting the sides of the car use some track wrap or collision wrap to protect the sides.
If you have a Stage 3 car make sure you have the tall end caps installed on the front splitter and the rear center wicker installed on the spoiler.
