What Tom said. You have to re-index both windows after a battery disconnect or change.
That seems to be kind of hit or miss with these cars. I recently disconnected the battery to get the ambient temperature readout to work on the infotainment screen.
I didn't need to re-index the windows. I also didn't lose any memory functions like seat positions or radio presets.
