The first thing I would check is the shifter box mount bolts to the torque tube. If the shifter has a lot of play right to left when in gear, that should be a clue.

I have an aftermarket shifter without any rubber vibration dampening, and I have no noticeable vibration in the shifter.
I expect most people will have some vibration, but a heavier **** usually gets rid of it.
They look simple but they are tricky to diagnose especially remotely.
First, make sure all the bolts are tight. Look for stripped threads on the shifter box where the shifter is attached. They can easily strip the hole and to fix, red rill to a bigger size and retap.
Next, make sure the bottom of the shifter is solidly wedged in to the slot on the torque tube. Try wiggling the shifter right to left. If the box moves around more than a fraction, it's not wedged in there firmly enough. There is a black plastic piece on the bottom. It is attached to the box with RTV. Remove it an add more RTV there to make a tighter fit.
Finally, if you are using the stock box, replace the two upper bushing with the aftermarket rubber bushing. These provide a more solid connection to the torque tube yet still dampens the vibration. You can find them on eBay, JW motoring, RPI, and other vendors.
