This may be a dumb question. But, I would appreciate some input. I want to pull of the factory mufflers/tips to be powder coated and was wondering if it would cause any issues to drive for a day with them off?

Yes, you'll trigger some codes with the valves unplugged. It won't really hurt anything though, just reset the codes once everything is plugged back in.
I'd suggest a ceramic coating rather than powdercoating due to the heat exposure. There is a wide variety of 1600F ceramic coating colors available; decent selection for 2000F coatings too.
