Has anybody done a comparison between the two? For instance if you were to install HFC's in place of the stock ones and leave the factory manifold in place. It actually looks like the factory would flow pretty good.

Like you are talking here if all stock motor you would be good. But with a cam are a blower on the car would go with LT Headers for sure... Robert
Long Tube headers will always make more power than OEM manifolds. Even if flow volume was identical(which its not) the increase in power is from the long primaries and the scavenging they cause in the combustion chamber.
I had Borla x-pipe(no cats) and catless downpipes from stock manifolds.. (aftermarket downpipes).. Car sounded good, good power, car managed to run 9.9 with this setup.. (obviously there was more done to car)
I replaced this setup with longtube headers but with converters, since i was sick off smell.. It resulted in louder car at all times and higher mph in 1/4 ...

Yep saw the comparison first hand today. My car z06 m7 with 2 mods coated 2 inch AR headers and a Halltech and dyno tune did 636 rwhp.
Same tuner and dyno another Z06 M7. Did 636 as well but a different route.
It had an AFE intake, extra coolant tank, and cat removal replacement pipe and upper pulley and Corsa exhaust.
It did 612 rwhp and had KR but went to 636 with some torco.
