and with having the cats removed, and adding headers, you are going to have to have a custom tune done anyway, in order to disable all of the necessary trouble codes and related items, have the airflow/fueling adjusted correctly, etc...
and yes, as long as it is an inTune i3 8245 Platinum version tool, and is unlocked/reset, you can use the Ignition Updater program to update the intune to all the latest updates, and then you can use it to tune your car with the preset canned tunes..

I agree! manufacturer sells a product that is warrantied for a certain time period as long as their product is not modified. people want to modify it then expect manufacturer to honor the warranty if something fails by trying to hide the fact they modded it. that says a whole lot about why society is the way it is.
