I waited too long to drive my car so the battery went dead. Charged it overnight now car starts fine, I re indexed the windows and everything is fine, doors lock and unlock with fob except trunk won’t open with outside button or fob. Any ideas?

Changed the battery in my 17 GS vert, it took me a while to get it changed. When I was done the car was giving me a top motion not complete message. During the time it took me to change the battery the top hydraulics had relaxed enough to trip the top complete micro switch. Using the top switch to raise the top back into full closed fixed it.
Maybe a version of this caused your trunk problem since the trunk won’t open if the top is in motion.

Correct. Trunk will do crazy stuff if it thinks the top is not secure. Just changed my battery an hour ago. The car did not think the top was secured. Also, if the partition is not secured just right, it could do the same thing.
