Why does GM take the time to machine block and heads but not complete holes and install bolts?

I imagine that is how the machine tools are set up. Probably takes no longer to machine all those spots Vs only machine the ones that will eventually have through holes and threads. The next step may customize those locations with through holes and threads based on the vehicle the engine will be installed in.

If they actually used them, they'd be finished.

I suspect they do get used. . Most likely they are used for precise location of subassemblies placed in fixtures to allow robotic machining. Just a SWAG but I have seen similar machined pads and locator holes on the machines I worked on during my industrial maintenance career.
