Good day everyone. I wanted to start off by saying that I have searched online and on this forum for videos and articles about reindexing my windows. Nothing has worked.
I changed the battery today and here is what is occurring. Windows will go down auto but not up, the trunk won't open with the remote, and the windows won't drop and come back up when I open and close the doors.
I am also receiving multiple alerts on the dash about the convertible top and the anti theft (not sure what this is about).
I have tried closing the windows with the car started an in ACC mode. I have tried holding the switches up (all the way - second click and first click) for 5 to 15 seconds after the windows fully close. The same for down. I have tried doing this with the doors open and closed.
Any help on what specifically I need to do would be greatly appreciated!
Sounds like what often happens when people break the little black wire that goes to the negative terminal and/or they haven't fully seated the fuse block.

Do an "Advanced search" for battery replacement across the C7 Forums here. Changing batteries is a known cause of trouble because of the difficulty making adequate contact with all the needless mess connected to the positive battery post, especially the silly "L" plate. I'd suggest starting there, especially if you went by the online vids and PDFs that tell you (needlessly) to take that crap completely apart. If you are lucky, simply further tightening of all those nuts may solve your problem. I had trouble with mine a few months ago and posted my fix here, but when correct my '18 St'ray told me on the dash exactly how to index the windows. All the best!
Thank you all for the replies thus far. With respect to the black wire referenced, that is still intact. The connection block on top of the battery was seated correctly. It just clips on the battery nothing else is needed.

i checked all the bolts. Tightened securely.
What you may want to do is remove the negative battery cable. Then remove the nuts that seat the fuse block. Now put it back together again. These cars are funny like that sometimes and you just have to do the ol' "Cntrl / Alt / Delete" routine on them.
Many people remove all the nuts on the fuse block and if the leads aren't perfectly seated, stuff doesn't work right. The only two nuts that need to be removed are for the positive cable and the one that secures the assembly to the battery terminal.
Here are the bolts I removed (circled in red). I will try tomorrow to remove them and reseat them.
I noticed that the windows do go down using the express click but they don't go up. This isn't related to reindexing the windows?
It can be but you listed a whole bunch of other stuff in your original post that also wasn't working correctly. If it worked fine before and the only thing that changed was the battery.......
When I changed my battery last month, I had a Top Not Secure message even though I did not operate it. The trunk would not open either. I opened the top part way and resecured it. The message went away, the trunk opened and the windows indexed.
When I disconnected my battery to install new radio and interface modules, my trunk wouldn't open and I got the top not secure message. I lowered the top and put it back up and all worked fine after that. Didn't even check the windows so thay may have been something as well.
The FIRST thing you want to do is put a scan tool on the car to see if this may reveal any trouble codes that may give you some direction…if you don’t own one I would HIGHLY suggest to buy one…NOT a code reader as it will not you allow you to access body codes which you will need to…a code reader can not do this.

I started the car, lower the convertible top, raised it, and ran the reindexing on both windows. After that, all issues went away and I am back in business!
