Torque Tube Alignment
Throwout bearing to pressure plate clearance is good.
so had to take it all back apart and check everything out, now trying to get it in the right way.
I'm considering disconnecting it from the trans and getting it bolted to the motor then connecting it back to the trans which seems easier.
I'll post some links as I find them. See below.

@Bill Dearborn might have the service manual procedure for re-install.

Thankfully my crank was locked and the car wouldn't even start so i don't think the thrust bearing could be damaged.
The gap I believe is due to the tip of the input shaft not going into the pilot bearing due to not being fully aligned as theat is about the distance i have left for the face of the torque tube housing to meet the bellhousing face.
Measurements of the throw out bearing to pressure plate are perfect, there's really nothing left that can cause it to not go in.
Tilt the back of the engine down. Have the torque tube / transaxle at the same angle and guide it into place.
You'll note warnings in there about screwing up the block, clutch plate, etc doing what you did before. Hopefully all is good.
Just got to put the trans back on now and all should be good.
Just was too hard to move it around as needed with it all connected i guess.
