Yes, sounds like you paid for two sets of wheels, and the dealer didn't give you the factory installed set. The only way to get black Tridents is as an optional second set of wheels, but they are not installed at BG.

That is not accurate. You can order the black trident wheels separately and have them shipped to your home. Which is what I did because I wanted the silver trident wheels for my non-z51 with the all weather tires, but I wanted summer tires for the warm months - hence, second set of wheels in black. If you order the car built with the silver trident wheels, you do NOT get a second set of wheels. So I ordered mine separately. But you ARE correct that if you order the more expensive black trident wheels as part of your build, those wheels come with the base wheels too. The dealer SHOULD have given those as part of the deal. But we all know there are two types of dealers out there!
If option 5DF shows on your Monroney Label as factory ordered, they owe you the standard wheels:
5DFLPO, 19" x 8.5" (48.3 cm x 21.6 cm) front and 20" x 11" (50.8 cm x 25.4 cm) rear 5-trident-spoke Black-painted aluminum wheels, includes (SPY) Black lug nuts, LPO, (SPZ) Black wheel locks, LPO, and (SD5) Tire pressure monitor, LPO. Accessory LPO wheels are a second set of wheels. Please ensure customer desires 2 sets of wheels before ordering. Accessory wheels do not include additional wheels caps, factory wheels caps may be reused, or additional wheel caps may be purchased. Genuine Corvette Accessory

OK, I thought it was pretty obvious what I was saying, which was you can't order black Tridents for installation at BG as your only set of wheels. That was another way of saying the dealer ripped off the OP by not giving him the second set of wheels he paid for.
Obviously, you can order them later as you did and just like folks order aftermarket wheels all the time. However, the 5DF box was checked in this case, which means the dealer kept his factory installed standard wheels.
Update ..... Dealer found my other stock wheels, going to get them tonight. Curious to what they would have done if I not caught it? Anyways all good now.
LOL . . . busted!!! Glad they "found" your wheels and that you will be receiving them.
In all seriousness, it could have been an honest miscommunication, or lack thereof, between the sales and service dept. Your sales guy may not have even known about the original wheels. I don't think there is a big market for the base wheels, so it's unlikely they were trying to make extra money.

Do you really wonder? I'm sure that you actually know.
Below in italics is my post I did before I found your update. I'm leaving it because it suggests that one ALWAYS check their paperwork when buying anything.
YES, I'm pleased this turned out well for you. What would the dealer have done with your other set of wheels, you ask? An honest dealer would have called you; most would have put them on ebay. ENJOY!!!
You have no invoice/paperwork showing precisely what you bought?
You accepted (apparently) whatever they gave you, hence, you may be hard-pressed to get "your" other set of wheels.
