So this paint defect came fresh from the factory. I just picked up my Z06 this week. My dealer immediately noticed it and offered to sand and respray the hood. My worry is respraying a brand new car and having a bad paint match.

insist on painted factory panel. And don't stop until you get one.
I’d ignore it… but I don’t trust many body shops after a stint as an insurance adjuster. Basically if you’re picky enough that defect bugs you, then the quality of the repair will bug your more.
The last thing I would worry about is the paint not matching. the equipment they have today all but guarantees a perfect match....not to mention your car is NEW so any blending would be cut to a minimum
No way I would leave that...it would drive me bat **** crazy every time I saw it

You have no clue… most shops plug in a VIN and the mix is the mix and if it matches cool, if not, blend more. Chasing paint around the car. Non-OEM paint always chips easier.

Would requesting a good from factory to be painted separately be better than a respray?

Clearly I must have no clue or I must have good body shops/painters in my area as I have not seen what you are suggesting in anything that I have had painted.
Either way, 0% chance I am living with that defect on my new car
Get it fixed. I could not live with that as it will always be there. Have it fixed before you take delivery. That way if the respray is not to your satisfaction, you can pursue other options. From this point on you are always going to look and inspect that area of the car. Keep that in mind.
