If I use Simichrome on my chrome wheels will top coating with ceramic help or hurt?
That's kinda' backwards in a sense, and maybe not even needed anymore (the Simichrome)…please allow me to explain.
If you are planning on ceramic coating your wheels, you'd likely go through a bit of a prep and decontamination process first - getting everything as clean and virgin as possible so the coating bonds and lasts, and performs it's best.
If done correctly, you many not need to use Simichrome as a maintenance product after that; you'd be looking at SiO2 products to keep them looking brilliant and free from / mitigate brake dust.
In my opinion, ceramic coatings and their ceramic (SiO2) based maintenance counterparts compel us to rethink how we care for and protect our vehicles.
What would you 'clean them and virgin' if not chrome or metal polish?
You'd want a metal polish that 'leaves nothing behind'.
Simichrome apparently leaves it's own 'protection' on the surface after polishing, Dunno how stout that protection is, would a panel prep spray remove it?
In addition to restoring the original luster, Simichrome also leaves an invisible, protective coating to prevent further tarnishing and help keep the shine much longer
Most of the metal polishes I looked at quickly all claim to leave some protection behind, I'd guess something is out there but not doing too much metal polishing, I can't really say.

The good folks @Esoteric Detail have put together another detailed and high level video explaining how basic wheel coating would be done, and products/processes to be used. Maybe, if the wheels were really hammered or are extremely blemished, DA polishing with a small polisher would be in order.
Does it have to be applied in a climate controlled building? I see it being done in open air buildings. Is it best to wait 2 months before applying on new car. After 2-3 years do they just apply another coat or is there a process to remove the old ceramic? I am an old wax guy so this is all new to me.

EVENTUALLY ANY COATING WILL DEGRIDATE, YOU COULD OPT TO HAVE THEM POLISHED TO REMOVE ANYHTING THAT REMAINS. I'D JUST LIKELY MAINTAIN WITH A GREAT SIO2 MAINTENANCE PRODUCT - POLISH ANGEL SUPERSPORT, CARPRO HYDRO2 LITE, GEYON WET COAT.
