Default Unpainted parts

On a midyear (10/1966), which parts of the drivetrain/suspension were unpainted originally? (Halfshaft/flange, driveshaft, callliper brackets (front and rear), Struts, Diff carrier, rear spindle housing/flange, front springs, sway bars, steering box, tie rods?)

For parts left unpainted, are you spraying something like WD-40 on them occasionally to keep the surface rust away with good results?

for unpainted parts clean them very well, and then clear coat them with a low gloss. an NCRS JM will have all the info you need.

Anyone recommend a low-gloss clear finish?

Eastwood's "Diamond Clear" satin gloss.

The underhood blackout is "semi-flat"; Krylon #1613 semi-flat is pretty close.

Yes. Any coating on a part that's supposed to be "natural" can be detected in judging, but it's preferable to rust, and only carries a very minor "finish" deduction.
