The way the system works is a bit complex. CF is setup so that after X amount of minutes passed of inactivity from the account, all unread/read posts up until that point are automatically marked as read. Your last visit time/date is also updated. This is done via the database.
Manually clicking on the The Mark Forums read feature is session based. Once the session is terminated, that information is reset.
So if you're doing something to cause the session to be deleted (such as closing a browser window) that will result in reverting you manually clicking on the Mark Forums read link, as well as any threads that you actually did read while using that session.
