Default Paint/Body shop question

Is it difficult for a good body shop to remove fender flares and make it look factory again? Does this mean new body parts?

It depends somewhat on the size of the flares. It use to be common to just cut out the flares and patch in a standard fender section. But, as the cars got more valuable and attitudes changed, they now typically remove the entire fender piece(s) and replace with new press molded parts. It's commonplace now to replace the rear fenders. Up front is a little more difficult because the top fender surround is one piece and the bonding strip is very close above the wheel well opening. If the surround is pretty cut up and you want it put back without sign of any work from underneath, your probably looking at a whole front clip which is expensive, but again not unusual. If you are hiring this out, you definately want someone who has done it before and knows how to do it and what materials to use.

its more like extensions behind the wheels than flares

Better to hold on to them. Flares might come back in style.
