If you're talking about the air pump, it's just connected to the exhaust manifold/header, and of no concern to the heads. Or pretty much anything else, for that matter. I have an '02, so I don't know how different your system is.

Block off plates on the exhaust manifolds? If yes, that is the AIR system and you just re-install the parts matching the year of exhaust manifold. The passenger side port on the manifold was moved in 2001 which requires the matching pipe to go around the back of the engine.
No, the PVC and EGR are COMPLETELY different things.
EGR = exhaust gas recirculating which is taking exhaust gas and putting it back into the intake.
The C5 had NO EGR system.

That's not EGR. That's Exhaust Gas Recycling, which on the ZO6 is the PCV system. There's also a vent tube on the pass. side valve cover that returns ahead of the TB. The heads difference are center bolt valve covers, and block offs for the rear water crossover tube.

They have an AIR system, which involves a pump that pushes air into the exhaust stream on cold starts. Purely a smog system, not at all necessary for the car.
There is also a PCV system (positive crankcase ventilation), which is used to keep the crankcase of the engine at a certain pressure. This is what comes off the valve cover and goes to the intake after the air cleaner (and where people put the catch-cans to steal away any oil the engine was thinking of ingesting). This is not purely a smog system; incorrect plumbing of this system can cause too much pressure in the crankcase and blow out seals.
The two systems are in no way related.

Figure out what parts you are missing and re-install them. Check if the pump is still under the drivers side headlight and if there is still a hose coming from it.
Google Image something like "C5 AIR system delete" and you should find some decent info showing the system.

I've got mine on a shelf somewhere in my garage. I'm sure you need them in CA., but all they do is reduce the PPM particulates at start-up, and then shut off. A quick engineering fix to a GOVT mandate. They still have nothing to do with 243 heads.
