I have a 05 convertable with the Bose system and navigation. I want to add an external amp, subs and upgrade the factory speakers. What type of parts will I need to connect to the factory head unit (but bypass the Bose amp) and still control my new equipment.

Check out my install thread linked in my sig below. While my knowledge has been expanded since then and I would do things a little differently, it at least gives you an idea of the scope of the project. Digest a bit and I'll be happy to answer whatever questions that digs up.
No, you don't need the Cleansweep. Some intial tests showed it would be necessary to flatten the response from the head, but it turned out to be the PAC AOEM-GM24 module actually inducing the equalization curve, the output from the factory head is flat.
Is the PAC piece a plug and play type connection? Does it bypass the Bose amp?
It's designed for that yes, but I do not recommend using it obviously since it actually changes the sound. And for use as an output for a sub amp it's particularly ill-suited since it rolls off the bass frequencies.
With line level available by tapping wires in the wiring harness there's little point in spending $50 on a module like that when a few bucks worth of wires and connectors @ Radio Shack can get the job done.
Will I have to rewire for my door speakers or will I use the factory wires from the factory harness?

Rewire. The factory wires are barely-shielded 18g crap. Using them would lessen the results of your efforts so since you're going to have carpet pulled back, trim removed, etc to wire the amp, may as well put some good 14 or 16g speaker wire in.
