Push Ignition off - runs on for few sections

Someone suggested that the capacitor in the amp is still supplying power back into the wiring harness energizing the system just enough to keep running for a few section until it dies out as is running out of gas.
Not good. I've isolated the problem down to the amp (amp wiring?). The stereo/sub amp needs to be off for ~45 seconds before I push the off button for the car to shut off instantly (or normal). I've also disconnected the amp power lead from the battery, so with the stereo on (no sub/amp), the car will shut off normal.
The amp power was wired to the (+) accessory terminal on the side of the fuse box by the installer. Thinking that might have been the problem, I relocated it directly to the battery (+) side, but no change.
Could it be the ground location? or how the wired into the stereo for a signal source?
