Default C5 door speakers

Assuming the mounting depth is OK will 6X9 speakers fit in the front door opening with the proper adapter board?

Very tight fit, but I think it is doable from looking at and measuring the adapter plates I have sitting in my office.

It will work. 6.5s will give you higher quality (not necessarily because of the shape, but because generally you can buy higher quality 6.5s)

No, I made adapter plates for 6.5" components and was measuring the width and height of the opening they would cover to see if a 6x9 would fit.

And I agree with Kale about ditching the 6x9s in lieu of a good pair of 6.5" components. Although, I did have a pair of McIntosh 6x9 components 10 years ago or so.

I thought very seriously about getting a McIntosh head but after doing some research, you just can't do much with it as compared to an Alpine or other head unit as far as iPod and tuneablility features are concerned.

Thinking of the Alpine CDA117. Anyone have one they are using?

The equipment you're talking about is worlds apart in terms of utility.
If you're playing a a lot of MP3 and/or compressed music I wouldn't bother spending a lot of $ for sound quality. There just isn't a lot of music there to require higher quality DACs, jitter filters, shielded lines, DC/DC converter etc.
Sonically, the difference between a 3-4 Mb song vs a 40+Mb song is incredible.

I don't see why the Mc head unit wouldn't work fine as it has 2 aux inputs. But again, the Mc is 3-4 times the cost of an Alpine.
In terms of "tunability" there are fewer controls on the higher end HUs because they were designed to work with amps and speakers that don't "color" the music.
Their goal is to reproduce the music as the artist intended/recorded it.

I have used several Alpine head units and thought they were pretty good. Ran the CDA 9855 if I remember correctly. 4V pre outs, but the DA section was pretty weak for a deck costing ~$400.

Feel free to shoot me a pm if you want to knock some ideas around. Its always easier to help someone when you talk over the goals.
