Any unnecessary items inserted in the signal path have the potential to degrade sound quality. Some people indicate they have heard a difference in sound quality with the isolators installed. I've only had to use GLIs 2x in my life, and I used to own a car stereo shop. Most of the time if there is engine noise, it's because something is installed incorrectly. It's a little more difficult now, with so many different audio components tied into the cars electricals, but when I upgraded my c6, with multiple amps, a sound processor, and various iPod, nav, and BT moduleS, no engine whine is present. OnStar seems to be a contributing factor, and since you don't have that, the GLIs may be unnecessary.
With stock nav and aftermarket speakers and aftermarket amp I had noise in my system. The solution was grounding rca's to head unit (thanks pentavolvo) and getting an antenna isolator (with adapters to connect it to stock antenna wire and head unit).

I have a 2006 3LT coupe non/nav Bose
My question would be would it make any sense to go ahead and replace the 3.5 door speakers (leave the 10's alone) and also replace the 5.25" rear speakers. Would I benefit much by changing the stock speakers mentioned?
Replacing the oem 3.5" speakers with aftermarket 2-ways gives a modest improvement in the highs up front. Swapping the rears is pointless if you're still using the oem amp setup (which you are by the gear you say you're using).
