If that does not find the problem, it could be deeper and some of this can get a bit involved but always start at the problem end, go to the middle, then in between, etc, best trouble shooting thing I learned in my 20 years as a tech in the Navy, called half stepping. Not exactly applicable here but can be of some help.
In your situation, seems rather random, disconnect one rear speaker, if the problem comes back, it is the one that is hooked up, if not, the one you disconnected. (or channel, earlier in the chain)
No luck, swap speakers side to side, test again.
Next, not as easy, have somebody moving the wires around at the connectors in the circuit to see if a loose one, while you are playing the system, see if that causes it. (previously it would be of been good to note if while driving, parked, etc)
If you cannot cause it to happen then it could be prior to or at the amp, swap pins at the connector input, etc....
I could recommend many more steps but these should help narrow it down, sounds more like a blown speaker but you never know until you test it out, sometimes.

I have an '05 coupe, with factory Bose 6 CD. While on a road trip, the gun shots from the speakers. Worked fine for a while, then gun shots again and door speakers started hammering. Then all of the speakers began to hammer. Cause--amplifier self-destructing. Further comments from repair shops, etc, finds that the Bose amp has a proprietary chip, can not be repaired. All you can do is replace the amp.
