Clarion Double Din Audio Problems

Bought a great setup (Clarion NX501) from Dennis at DoubleDMods for my '02 Coupe. I also had a professional installer (Tom at High Impact) working to get it up and running.
Tom did a nice job installing the Clarion HU, but couldn't get the subs in the doors to work (even double checked that he followed Dennis' directions), so he called Dennis for help. Both decided it would be good to throw the factory HU back in to make sure the subs were working.
Well...long story short...Tom did get the subs in the doors to work, but now there is a horrible pop every time I change the channel, turn the volume to zero or turn the unit off. It's the type of pop that happens when power is cut off to an amp...not good at all, and definitely not right. And all the speakers pop...not just the subs.
Here's what Tom did to get the subs going:
*Used the harness from the PAC Roem-Vet1 harness unit that Dennis provided
*Unhooked the actual PAC Box and left it off
*Added a Metra 70-2004 harness and hooked the RCAs from that to the Bose Subs in the doors
Tom is flustered at this point, saying that he really doesn't know what to do next. So I am looking for help. Dennis has already offered to send out a new Roem-Vet1 harness (great customer service from Dennis), so we'll try that.
But I just wanted to know...
*Has anyone else had this problem with this install...especially with the same Clarion unit?
*Do you have any thoughts on what is causing this new "pop" problem and how best to fix it?
*Now that we know that the subs do work, do you think the Metra 70-2004 is okay or is that configuration causing the pops?
Let me know what you guys think. Thanks.
