When I originally installed the HU, i had it powering the speakers for a while. After I installed the 5 channel, do I need to disconnect the wires in the back of the HU that go to the speakers?
What speakers is it connected to?
It doesn't matter I guess, if you have an amp and aftermarket speakers installed then disconnect the speaker output wires.
You have the amp and the deck powering the speakers at the same time? (don't know but doesnt sound good)
Or are the wires running from the deck and just dangling inside the door? (That could be a short, or ground out)

Turns out this was the issue. The HU amp wires were still hooked up, and the stock wires were touching, causing it to short out.
Pulled the HU, cut the stock wires, and it works fine now!
