If all you are planning on running is the 6x9s and the 4x6s then You probally want to run the 3-way 6x9s with no filter (all pass) and the 4x6s with a High Pass. Although if you don't have enough low end after setting that up that way then you might just want to run everything with no filter. It all depends on how it sounds and what the speakers can do. A good set of 4x6s can go low.
I am running 4" 2-ways in the front, 6x9 3-ways in the back and a 10" sub. I have the fronts crossed over somwhere around 80-100hz with a high pass filter (I have a variable cross over in my amp), the rears I run at either 80hz or full range depending on what I am listening to and how I think it sounds at the time. And the sub is running a low pass filter at around 80-100hz.
Just incase you don't know
High Pass means everything above the cross over frequency
Low Pass means everything blow the cross over frequency

Run the rear 6x9's on Band Pass, which means no crossover frequency is set for them. Run the front 4x6's on High Pass. 4x6 coaxial speakers are not very good speakers to begin with, lower frequencies will cause them to distort badly. If you desire using the 4x6 location try using either 4x6 "Plate" speakers (which is basically a 4" separate system on a plate) or an actual 4" 2-way separate system. They will handle and reproduce a much wider range of frequencies without distorting on you. However, as your system is now you should run your 4x6's on High Pass above 80 HZ. If it distorts on you raise it higher to block out more bass.
